Breath of Fire 3.  Don't really now much of the rest.  BoF4 wasn't bad.

Oooh, list time (in order of first release):
  • Earthbound
  • Chrono Trigger
  • Pokémon Red and Pokémon Blue
  • Super Mario RPG
  • Pokémon Gold and Pokémon Silver
  • Paper Mario
  • Paper Mario: The Thousand Year Door
  • Mother 3
  • Pokémon Omega Ruby and Pokémon Alpha Sapphire

Notably absent: Games I either didn't play at all (Most SNES and PS1 JRPGs), games I didn't play enough to pass judgment on (Xenogears), all action RPGs (Kingdom Hearts, Secret of Mana), "third" Pokémon games (Yellow, Crystal, Emerald, etc.), and also The World Ends With You because it sucked and the story was stupid and the characters were not remotely relatable and the combat was irritating and I really hate that game.

i wouldn't consider demon/dark souls or dark cloud as JPRG they are more Action RPG. Not to say they are bad games. I Really liked Dark Cloud and Dark Souls (1 & 2).

Oh shit, I forgot the Mario & Luigi games. I wouldn't put Partners in Time on my list because I found it too linear, too easy, and all around annoying, but the rest of the M&L games are absolutely excellent.

Tales of Phantasia
Tales of Symphonia
Tales of the Abyss
Paper Mario 1&2
Mario RPG
Terranigma
Castlevania Dawn of Sorrow and SotN (those are JRPGs albeit not turn-based)
Final Fantasy Legends 3 (Technically the SaGa series so it counts as outside FF)
Crystalis
Chrono Trigger
Earthbound

Lots of these have stories behind them too, but I'll refrain since that'd make this post needlessly long and wordy.

It has a very educational story not only for the Main Character but also for the player himself. It is after FFVII the second game I would call thought provoking.

Golden Sun hands down, such an underrated series. I would argue if it had Gamecube/Wii graphics it could even compete with FF VII.

I has everything a great J-RPG needs: interesting story, very good graphics (for GBA standards), great soundtrack (by Motoi Sakuraba), lot's of side quests and side stories and much more.

Phantasy Star IV, Paper Mario, and Mario & Luigi Superstar Saga. Dunno what else, but they were worthy enough titles.

There's tons of good rpgs out there, and it's quite difficult to make out those I consider the best. I do have my favorites, but I like many of them for different reasons. For some games it was the complex story that intrigued me, others had a rather flat or dull story, but a fun and enjoyable gameplay. Those that come to my mind off the top of my head were:

Chrono Trigger (perfectly balanced all around, with a good story and a good gameplay)
Chrono Chross (pretty much same as above)
Xenogears (BRILLIANT story, but the combat system gets repetitive over time)
Breath of Fire 4 (best story in the Breath of Fire series)
Dragon Quest IV (best story of any NES-RPG, even above FF2)
Dragon Quest V (I really liked the story that spanned multiple generations of the hero's family)
Terranigma (one of the best games for the SNES overall in terms of both story and gameplay. Too bad the game is rather short)
Lufia II (best game in the Lufia series, mainly due to the gameplay)

There were lots of others of course that I also enjoyed, ranging from the Grandia series to Star Ocean and Tales of, but there are still games of some of these series that I haven't played yet (Grandia 3 and Dragon Quest VIII are next on my to-do list).
