Filtering of the backgrounds will come as an add on feature.
It will come out of beta status when the patch looks exactly the same as the original FFVII, only with higher resolution.

I know that the file protection is important, but is restricting some ppl from having all of their favourite patches alltogether.
Maybe the creators of both applications can agree to let both patches work togheter.

UPDATE:

Looks like this is NOT an issue unique to the patch. It happens with the 1.02 nvidia patch as well. The only time the wind dies and rises properly is if when you run the game in software mode. Ideas on how to resolve this?

Known issue. As far as I know, there is no fix. you must go into software mode to  get past that part.

Just wishing to thanks again The SaiNt for still working on his great Mod...Filtering the background would be a major step ahead. In my own humble opinion, even more important than the higher resolution itself. Keep it up!  8-)

That's not a something this patch could cover. It's a very simple mod, anyway. Just Look for Could's and sephirot's textures, extract them, modify them with your favourite graphics editor and reinsert them.

... Sephy's eyes already ARE green, and.. Cloud has blue eyes.  That glow.  Why would you wanna change them?  Just because they have green stuff in their body?  Hey, get this: Out bodies have RED stuff all flowing inside... yet peolel still have blue/green/hazel/gray/brown eyes... so... uhm, what?

I started playing again with the Hi res patch, and I noticed (in the summons and ultima) that tex files which load up during the summon/magic attack that are usually scaled to 600x400 (or what ever it was) are showing at a fraction of the screen size in the hi res mode (everything else is OK, usually textures like star fields, clouds etc). Is this a known bug with this patch or am I doing something wrong?

Yes it is a known bug, but i think there'd nothing you can do against it at the time.  :-)
