Newbie needs help?

I apologize if I am asking the wrong question in the wrong section.  I spent hours and hours looking through the forums for answers but this is the first time reaching out. 
I have read the installation instructions and I have 7th heaven up and running with a few mods installed but I have some questions.
The first being the mods that modify the .exe file.  I'm not sure if I need to move those exe files out of the folder so they aren't overwritten or leave them in.
The Reunion isn't the only mod that writes over the exe but here is the insertion from the tutorial.
➣ The Reunion - Menu Overhaul: ...\ff7_mo.exe
➣ The Reunion - Beacause: ...\ff7_bc.exe
➣ The Reunion - Beacause + Menu Overhaul: ...\ff7_bc.exe
If I want to use the Beacause + Menu Overhaul do I need to move every exe out of the folder except ff7_bc.exe?  What do I do?
My next problem is I want to use mods that were part of the bootleg list.  I have a copy of Tifa's bootleg package and I want to add mods to 7th Heaven.
I don't know how to do that.  I have a bunch of files from the bootleg package and I don't know how to add them or what file structure to use.
Can you help?

Nevermind I think I figured it out.  I watched a video for the correct folder structure which it's already in and I'm installing the mods now using bootleg040.  Hope it works.  I did try 7th Heaven but it doesn't have all the mods available as bootleg does and I don't think I installed the Because + Menu Overhaul correctly with it.  I thought I did what the tutorial said I should do but when I tried to launch with 7th Heaven I received a black screen.  When I installed mods with 7th heaven that didn't affect the exe's everything worked fine.  I'm enjoying the learning process modding FF7.  I have modded many games.  All the the Elder Scrolls, Fallout 3 and 4, Final Fantasy 8 and several others.  Can't wait till FF9 makes some progress and 8 is still going.  By the time the official remake comes a modded FF7 may be the best option if squinex falls flat on it's face.
