So I have a new map texture to replace the current one, but I have no clue as to how to get it working in-game. As far as I am aware... PuPu doesn't work for World.fs? And I have tried the hashmap codes and objmap codes, I am not sure what else to do.

Are they named properly based on the game's names? Direct mode (using Aali's driver) might be your best guess; you might need to convert the files you have into a format FF8 can read to pack them back inside the .fs archive. myst6re's Deling can unpack and repack .fs files.
