So can I use my own mods with the Bootleg or is there a predetermined selection with the installer?

What do you mean, why wouldn't you be able to use your own mods? Bootleg cant install them for you if that's what you mean but you can add them afterwards using either the lgps, direct folder, or 7H.

Ok I haven't installed it yet so I`m not 100% sure how it works etc
But by the looks of it the user interface redirects each model to a specific folder is that correct?
So if it can do that can you tell it to use one of your models, Vids etc

Bootleg will attempt to install models from the Custom Models folder. However, no checks are made prior to installing them, which can result in a corrupt installation, or some models not working right.
