Unfortunately later will get bugs every time, just try to take her in your party in any event later if the party become split directly will be freeze issue , just test it by yourself.

Can't you just remove her from the main party before that scene?

This means that she will not be able to take her in all events of the game even the final battle. In any case, I suggest that you play a updated version that I released it months ago, called
" Final Fantasy VII Survivor " patch v7.2 for PS1,
which I introduced improvements and additions, such as a special new scenario for Aerith, I suggest you to give it a try.  :)
