Don't install the game to a system folder such at .\Program Files\ or .\Desktop\
Instead install the game somewhere like C:\Games\Final Fantasy VII\
I did this and Tifa is still the same as she was when it was on the Desktop. And the game still crashes..

Okay, so I got all the mods installed. But now my Tifa looks normal and has no modifications on whatsoever. Any clues? I added Kranmer's Master Control, HD Sephiroth, HQ Aerith, Red XIII, and the Materia stuff, but everything else is the same.

Try disabling anti-viruses and UAC and close all other programs then try it again make sure to run it as administrator, not sure will fix the problem but would maybe help abit

What version of the Remix mod are you using?  Is it the single file version or a multiple file version?
I'm also having the same issue. I've used both the single file version and the 4 part multiple file version. I'm starting to think it's something Windows has running that's preventing it. I'm gonna try it in Safe Mode and see if it works.

EDIT: Not even Safe Mode seems to work. So I'm lost as to what is wrong with it.

So I'm trying to redo everything with Bootleg 0039 and when it gets to Recovering Remix files it just stops and goes back to BFE. I've run it as admin and everything and it's still doing it. Any clues?

I disabled all of the textures and the PBO as well and it's still crashing. It's like this game doesn't want me to play it.

Well, I just redid BFE with LGP checked instead of PNG and it still did the same thing.

Anymore ideas? Even tried the High Performance settings, still nothing.

EDIT:
When using an INTEL HD GPU with BOOTLEG, set the Power Management setting to HIGH PERFORMANCE.
Go to control panel | Hardware & sound | power options.
There is a setting for high performance for the whole system or just the GPU.
Well I tried that and it didn't work for me. It still crashed. I've tried everything but the PNG textures option, so I'll try that if I can figure out where to do it. I'll rerun BFE if I need to. I wonder if 0039 will fix it.. I'll test it if it's needed.

I'm really loving these patches! But every time I get to the Nibelheim flashback at the very first battle, my game crashes.
