Wrong version of scene.bin

I just finished installing Final Fantasy VII (2012 version) and bootleg and it's working just fine. But when I decided to try and install the Reasonable Difficulty Mod, the patcher tells me that I have the wrong version of scene.bin. I have not installed any mods that (to my knowledge) would have modified scene.bin. My scene.bin file was last modified sometime in 2012 which leads me to believe that it's from the 2012 version of the game. I guess RDM is incompatible with the 2012 version, but isn't bootleg supposed to have converted my 2012 installation to a 1998 one?

What operating system are you running? Windows 7 & 8 (possibly Vista also) has some issues with the auto-patching from 2012 to 1998 version.

Not really.
The old FF7.exe of 1998 (Version 1.02) works with all files of the Re-Release, except the movies.
A few files are copied to the correct place, some registry keys set, embed Aalis driver, that was it.
Most mods will also work with the new files, "Reasonable Difficulty" seems to be an exception.

You can try a manual conversion before installing Bootleg, then follow the instructions for installing as if you have the 1998 version of the game.

Grab the converter from this thread: WIP a patch to convert new FF7 to old

EDIT: Make sure to run the converter as Administrator, or else it'll throw up an error :)
