Configuring a Controller after Using Bootleg?

I installed the Bootleg mod pack and would like to play Final Fantasy 7 with a Corded Xbox 360 controller. But all the key binds are really weird and a lot of them are bound to the numpad. Joy to key doesn't seem to support numpad input as a different input. So none of the keys register aside from up down left and right. Is there any way to rebind keys or a better program to use to bind keys.

The game has a basic controller suport. You can change it in game in the menu, but triggers do not work. Use RS and LS instead.
